A portion of the incident illumination energy passes directly through the sample without any interactions with electrons or molecules in the sample. Another portion of energy is absorbed and re-emmited over and over again in the same direction as the incident illumination. Transmission is the process of these events. In either case, the photons are "transmitted" through the sample.
